PHG (Portable HIV Genotyping) is a next-generation tool for HIV drug resistance mutation testing for all drugs across five major antiretroviral classes: Capsid Assembly Inhibitors (CAIs), Protease Inhibitors (PIs), Nucleoside Reverse Transcriptase Inhibitors (NRTIs), Non-Nucleoside Reverse Transcriptase Inhibitors (NNRTIs), and Integrase Strand Transfer Inhibitors (INSTIs).
To use PHG, sign in with your Google Drive account and upload a single folder containing the following files:
1. HIV p24 and pol gene sequence data in FASTA or FASTQ format (supports regular, gzipped, and xzipped formats)
2. A CSV file with de-identified specimen IDs and index names
Once your data is uploaded, PHG’s fully automated pipeline will produce a comprehensive drug resistance report for each specimen in both text and HTML formats. The report includes:
1. Drug Resistance Mutations
2. Drug Resistance Profile with Resistance Level
3. Linked Cross-Class Resistance Mutations
4. Linked Cross-Class Resistance Drugs
PHG uses the Stanford University HIV Drug Resistance Database (HIVDV Algorithm Version 9.8) for drug resistance annotation. Upon completion, the report will be uploaded to your Google Drive as a single folder, named as ‘PHG_submissionID’. To ensure user privacy, we delete all sequencing data files, analysis results, and personal information from our server after report delivery.
